3.125 Maxima Below 4K RPM
Maybe it's because i haven't driven it in like two months, but I SWEAR my car is pathetically slow. I had a 99 Maxima for like a while and it was stock (5spd), and I swear it felt as fast if not faster below 4K RPM. I haven't taken my ride up past 4k yet because I'm letting the tranny break in. I forgot, but I guess the SC just doesn't really start helping till 4000+. I can't imagine a new tranny would foul up my power, also I have SES light on, but I think that's the no-cat rear o2 sensor thing, going to pull the code tomorrow. Maybe the 300zx TT spoiled me, and when I had that I swore the Maxima felt faster.

Your butt dyno might just be right.
Below 4k the S/C isn't producing boost, but you'll still have some parasitic losses from it actually spinning. The net result would be a power deficit before 4k. At some point in time the boost from the S/C would be enough to overcome its own parasitics (break-even point), and from then on you would actually be adding power.

if you are babying the tranny you are probably light on the gas pedal and not going into boost.. if you floor it to 4k you should be going into boost with a 3.125..
